I don't get it. Wouldn't capitalizing on someone getting over actually earn the WWE more money through ticket sales, merch sales, etc? Are their egos really that fragile?

Yes they are. Look at Zack Ryder. He had big pops. Then they took away for his title and had him out with a kayfabe injury for weeks. I don't think he's won a match all week.
Punk was legitimitaley planning on leaving after MITB. He's said it many times.
And interviews are always out of kayfabe, so he wasn't bull*****ing. Hell, wrestlers don't even keep kayfabe on Jimmy Fallon or Conan.

Punk leaving was a work. He keeps kayfabe in those interviews. There's no way he resigned with the company the night he went over Cena for the title in Chicago. There's no way WWE would book Punk over Cena. There's a reason he came back only about a week later.
That's not good. Just leave the audience alone and let them react how they want. No need to spit at people for cheap heat. They just want to watch the show
Lesnar v. Austin would be way too dangerous. Lesnar's style is way too rough for Austin's neck. He couldn't do any of his moves on Austin. I doubt Austin has any interest in that match.
