I think a rather decent villain was probably, and I know I'll get hated for this, Kuja from Final Fantasy 9. At the start he was a bit more of a prick then a villain, manipulating the strongest forces into war so he could swoop in to claim victory all in the name of Garland... of whom he intended to betray for getting in his way. Then he learns that he isn't meant to be all powerful as well as that he was going to die soon so he not only manages to completely destroy one world, Terra, which is something so few villains manage to do (destroy a world) but then manages to fall into the cliche "Attempt to destroy the world" for the main one after that.
