Halo is done for, but the story of Master Chief will continue. All of the Halos are destroyed. I truly believe Bungies next game will be Marathon and Halo ties into the story.
Halo: Forerunner's technology. A system created undoubtedly to kill all life in the universe, or at least that's what we assume since we've never seen it activated. There are several in the galaxy, all have a control room, all have a seeming Flood infestation that's being contained, all require a human being to activate.
Master Chief: Hero of the story, Petty Officer John 117, a Spartan II soldier wearing a Mark V power armor. It's never confirmed or denied that he is actually a human being, you never see his face, and apparently he doesn't defecate, urinate, eat or sleep, but that's probably just an oversight or non-explained detail.
Cortana: Computer artificial intelligence life form. Very important to human beings as she's a database of knowledge and from what we've seen, a lot more. Not technically "artificial" as her and Master Chief have a rather deep romantic involvement.
Here's where things get really twisty and will confuse the crap out of you.

That website is dedicated to the story of Marathon, because let's be honest, Marathon was a clusterXXXX of a story and even people that play it through will be left with question marks over their head.
Here's the thing, someone or something has been sending emails to the owner of the site in regards to the story section, but the person sending him the emails is "cortana@bungie.com".
Here's one of Cortana's emails:

Oh, and your poet Eliot had it all wrong:

The owner of the site replied, speculating that it might be a joke. Bungie responded that "they participate in jokes sometimes, but this email is serious". When mentioned that the letter had an attitude similar to Durandal, they replied that they agreed it does sound a lot like Durandal.
Mind you, these emails took place in 1999. Way long before Halo hit the shelves.
There's a lot more. But honestly, I wonder how in theworld Bungie would intend to bring closure to a story like this when it's this deep and intertwined.
Halo takes place 200 some odd years before the Marathon story. I'd imagine, Cortana, at some point becomes split into three AI's. Leela, Tycho and Durandal. Durandal is the AI that becomes insane from "rampancy" and inevitably becomes the villain of the story that also controls Marathon's hero for a majority of the game's missions.
The hero of Marathon is referred to as a timeless hero:

If Master Chief is a cyborg, which isn't confirmed or denied, this would heavily play in favor of MC being the timeless hero from Marathon and Cortana possibly being the AI that controls him.BioShockOwnz
halo and marathon are two totally different story lines.!!!this will never happen.
