First off, with movies like Inception and The Dark knight out, there really is no reason to not have a good story, since it shows that critics and non-action fans can enjoy the movie, as well as the little kids who just want fighting and explosions. It's a win-win scenario, and they'll just make more money than they probably would other wise (though Transformers is clearly an exception in the case of those box-office earnings).
On top of that, a good filmmaker should be able to take a crazy idea, and turn it into a solid story. James Cameron made a concept about a metal skeleton robot warping back to the 80's into a pretty damn engaging story. I can't see why it couldn't be done for machines from another world roaming the Earth, disguised as vehicles (and other such things).
Finally, if you're going to put in the massive budget that a movie like this has, why wouldn't you at least put in a decent story? What's the point of resting the success of it all on the VFX, when you could also hire a quality screenwriter to make sure that this is an all around solid picture?

I hated the fact that it's about a war between transforming robots, and less than a quarter of the movies is actually robots fighting. Just because it's a movie they have to have romance, comedy, all these plot twists and such when really it should just be about transforming robots fighting. They're the stars why dont they get any decent introductions and buildup, yet Sam this and Sam that, U.S government blah blah blah.
I think this is actually a different problem in itself. I actually like that they try to have these other storylines and human aspects going on (this is a live-action movie afterall), but the problem is that they do an abysmal job at it.
You're right, I actually find it funny how people say "just go in for the explosions, you'll enjoy it", yet the majority of it's almost three-hour run time is probably spent on the poorly done human interaction (just going off the first two, since I haven't actually seen this garbage yet), thus you'd probably better off youtubing the action scenes.
