The problem could be another piece of software installed on your system. A system with the latest motherboard and Nvidia Forceware drivers should pose no problem for a game like Jedi Academy. My Core2 6600 and Geforce 7900 GTO certainly doesn't have framerate issues. (I'm focusing on Jedi because I don't have the other game)
I did have a problem not too long ago where some OpenGL games performance was horrid. Don't know what caused it, but a re-install to a clean new directory (without old save games or config files) fixed it.
You would need to tell what speed that AMD CPU is running at.
And even though i dont know which of the 2 graphics cards sucks more i can say that both suck immensly and if you are thinking about doing some gaming you should get a better graphics card.

I agree with the above comment on the graphics card. I would sooner stick with an Intel x3100 integrated chip and buy yourself an Nvidia 7600 or 8600 (or AMD equivalent) card elsewhere. Radeon X1300 if you must, ideally go integrated and buy your own graphics card later.

Yes my Stress test is fine, did it a month ago and yes with Prime95 and even running Orthos with it at the same time xD
So I gotta keep doing this trick manually :/
EDIT: Btw if you wanna know my 3DMark score too :P? my score was 12142 3DMarks running 3DMark06 on default settings
Did you try backing off your CPU OC just to see if anything improves?
Also, What Operating System and Nvidia driver revision are you using?

This is an issue with the original (no service pack) version of Windows XP. I haven't dealt with this issue in a while, but assuming your dad at least installed a Service Pack (preferably SP2), maybe try going into disk management (right-click on My Computer and select Manage) and see if it shows a bunch of unpartitioned space on your hard drive. If so, it's a simple matter of creating a second partition that uses the rest of the unpartitioned space.

It sounds like you've already made up your mind to sell it. If you already have a buyer lined up, you might as well do it. Any performance improvement will mostly be from the video card - the CPU and memory aren't going to have nearly as much impact.
If you don't already have a buyer, you might want to consider whether the amount of money you make is worth the time it will take to find someone to buy the system at the price you expect on top of the hours involved in putting together and setting up a new PC. All for a small to moderate performance gain that you could almost have from just buying the new video card.

Gears? As in Gears of War? Not on a Geforce go 5200 you won't.And a P4 3.2 Ghz is not as fast as it may sound. A p4 is old tech that is not only below average by today's standards, but also extremely hot and power-hungry. I'm with the guy that said that Toshiba is barely worth $500
