Majora's Mask for me.
Ocarina of Time was a great game, but most of it's enjoyment came from the fact that it was everyones first 3d (and for a lot of people their first ever) Zelda game. I started with Zelda much earlier in the series, back in the NES days so I didn't have as much of that new feeling as some. Ocarina is still an amazing game, absolutely amazing, but I don't feel that it's quite the same level of maturity that Majora's Mask had.
Majora's Mask was dark, mature, challenging and deep. It was meant for hardcore gamers, it was meant for Zelda fans. The side quests took more time than the main story, some of them so deep and intensive that they took entire 3 day spans on their own, the characters had emotion, they acted out their lives day to day and your actions could change lives. From Anju and Kafie's marriage to the Swordmaster who would confidently swear he could slice the moon in half, to finding him hidden in the back of his store during the final 5 minutes, a broken man crying in fear.
Ocarina, Twilight Princess and Wind Waker just didn't have that kind of emotion or maturity which is the reason I will stand by my statement that Majora's Mask is the greatest 3D Zelda game, and possibly the greatest Zelda game ever.

i agree with u! it took so long for some of those sidequests that i almost gave up, and some where really hard. and the emotional factor of the game really made me want to fight on for the survival of Termina even tho its just a made up pixilized world
