I think that Shigsy sees OOT as the best Zelda game, as it was the first time that technology was advanced enough for him to fulfill his Zelda vision, despite ALTTP being the fan favourite. Therefore I am assuming that he is saying that TP is better than OOT, and that the 3d Zeldas cannot be compared with the 2d ones. I absolutely adore Zelda games in all dimensions, but feel that the base feelings that I get from playing OOT and ALTTP are very different, and cannot be compared.
