If I'm not mistaken (and I very well could be considering how numb my mind is from just finishing the ending), Booker mentions that the baptism was after Wounded Knee about 20 years ago, which would actually be before Anna/Elizabeth was born (I believe she's 19 from earlier in the game where the years are mentioned). So in the Dimension 1 you have Booker who didn't get baptized > has a child > gives child up ... and in another dimension you have baptized Booker > who takes up the mantle Comstock with a blank slate > becomes religious .... gets power > power corrupts and in trying to maintain power exposes himself to technology which renders him infertile > uses technology to find alternate him with a child and takes the child ....

Therefore at the end when they drown booker, they themselves cease to exist.
