For me, it's got to be Home Run King, mostly because the controls are awful. You're basically just guessing where the pitch is going to end up when you're batting. It's just a really frustrating game of baseball! :x
SSBM is the only one I've played, but it's really a great game. I heard Soul Calibur II was good too, although I haven't tried it.
My personal favourites include Metroid Prime, The Legend of Zelda: The Wind Waker and Paper Mario: The Thousand-Year Door. :)
