Some really strange answers here... Considering this is the PC forum and a lot of the games mentioned are really not focused on the story.
Hmmm... I would have to jump on the Planescape: Torment bandwagon, just because its true, but also I'd like to mention some other games:
BG II + Expo, Neverwinter Nights + Expansions (Although the campaigns are not really connected, they are all 3 very good), Neverwinter Nights 2, Icewind Dale, Longest Journey and Dreamfall, WC3 + TFT and SC and many other games I'll probably regret forgetting but....
As to "Best Storyline", I'd have to go with Tetris Advanced.
obviously people who said hl and hl2 or fear havent played many games with good storylines. im sorry as good as hl2 and fear are their storylines are interesting but hardly fantastic, i guess it gives the illusion of a great story because they are such great games and present the story so well. i mean come on aliens invade earth, gordon freeman saves the planet and avoids army guys who try to kill everything is not the best example of a classic story.
imo the best stories ive seen were all of the metal gear solids and the soul reaver and legacy of kain games. starcraft and warcraft had great stories aswell but again it was mostly just because of how they were presented and how cool the characters were in each of them.

Other games; Deus Ex remains the ultimate conspiracy theory type story... pitty the sequel sucked. The Summoning's story was awsome... love Shadow Weaver. I also like the GDI and Brotherhood of NOD story from CnC as well as the story of Dune (Herbert, I think the original author was? Frank Herbert?)...

If you liked the storyline of STALKER you should really check out the movie that it is loosley based on, STALKER by Andrei Tarkovsky. The game has many of the elements of the movie but a different set of characters.
Roadside Picnic or something like that? I have heard of it, but I never seen the movie anywhere... not in DVD shops or online retailers. I'll keep an eye out for it though, thanks:)
Final Fantasy VII hands down, no competition. Final Fantasy X and The Elder Scrolls: Morrowind and Oblivion are also great, but nothing comes close to Final Fantasy VII.thebrantmeister
Xenogears absolutly murders FFVII in terms of story.
And oblivions story was non-existent.
If we consider only and exclusively the story...
For me it was the Bard's Tale. This game isn't on my top 10 list. I have fun while I play it, it was great. But, never going to be a top dog for me.
Gameplay is what matters. The story, is a nice secondary aspect which company like BioWare masters, yet they tend to overrated this aspect of their game and...this is why Mass Effect, Jade Empire and a few other titles never propulse where they should have, the story, is a nice side aspect, not the main course of the game. The gameplay in their recents titles, they are action-games with RPG elements. BG2 was a RPG game with a few real-time components, but by no means, an action game.
Companies often follow a trend which they believe is the trend to follow...and the poor results see just how wrong their analysis was. BioWare should focus on the gameplays elements of what a real RPG is...soon Diablo will be more a RPG then their new releases...and this isn't a compliment. A seller, a social guy, can put the focus on how important the story is for the company, but to actually understand what the gameplay of a RPG is, a seller won't get that point, nor defend it, nor promote it. A seller would out-argue me, easily, but it doesn't change the fact, that in the end, what matter is the gameplay, the story, is just an extra, no matter what the PR guy is saying.

As far as PC games go, Planescape: Torment and KOTOR are good. Blizzard games also tend to have good stories relative to the rest of the games in their respective genres.
I really like the way that the original Thief's story was presented, although I don't know if I'd say that the story itself was particularly great.

You can find the move Stalker on amazon.com as well as the book Roadside Picnic. There is a new movie adaptation of Roadside Picnic in production currently but I can't find any decent info on who is in it or when it will be released.
