Starcraft is the best hands down. CnC is really overrated although Red Alerts were good. Supreme Commander with gameplay balance mods totally kicks ass. Total War series is also awesome. If it counts as RTS Hearts of Iron is awesome too.
RTS is just full of extremely good games that satisfies different tastes.

C@C is the very definition of over-rated imo.
Eh, no game is as overrated as SC. I never liked the C&C universe as much as I liked RA and Generals, but SC is usually given the throne as best RTS when it's not that great. The game is all about rushing. In RA you can rush or take your time. I like the option. All online games for SC invole, HOLY CRAP GOTTA MAKE ABOUT 100 ZERG TO RUSH TEH PROTOSS!

Meh I prefer the main CnC series (TibSun, TibDawn, 3).
I like CnC a lot, but I'll go with Warcraft for being balanced in it's most recent iteration. ;)
Red Alert. I prefer the emphasis on attrition and formation that the C&C series brings. I actually dislike Blizzard RTSs, because they have far too much micro-managing for my taste. Age of Empires is a sort of balance between the two.
I also like turn based strategy games, particularly Heroes of Might & Magic 3.
Age of Kings was awesome. It was from the good old days when we had economies and resources to worry about and brains to worry with.GIJames248
Age of Kings? Never heard of it, unless you mean AoE II: Age of Kings.
A tie between Dawn of War, Company of Heroes and Red Alert for me.
With Supreme Commander in a close second.
