Of those I've played:
- Nier
- Odin Sphere
- Shadow of the Colossus
@lordlors: I thought the dialogue was terrible and at odds with what was suppose to be telling a serious story. A lot of the serious dialogue felt trite as well. I can agree that the overall plot about a failed marriage between a woman who cannot emote and a man who feels obligated to stay is saddening along with the concept of erasing your memories in order to be happy when you die. It didn't make me cry, but it made me reflect about certain things a little.
I've read better stories about psychological illnesses that were worded better, funnier, and had more impact though.
You guys need to go back pretty far if "ever" is the criteria. Chrono trigger, Planescape:Torment, and The last of Us are great and all, but they don't hold a candle to the greats that came before them.
1. Cosmic Fantasy 2 TG16 CD - A cosmic love story spanning twenty years, ending in tragedy.
2. Lunar: The Silver Star SegaCD.
3. Lunar 2: Eternal Blue.
my 4th pick would likely be Chrono Trigger.
Basically what you are saying is "i haven't played those games, but I like these games, so I'm right".
It's ok. I done the same thing. It's Planescape Torement.
Half Life 2's story is pretty good, but it's nowhere near the top. The games with really great stories probably don't exist in this generation. The top three for me would definitely be:
Nobody has even come close to Black Isle and BioWare (pre-EA).
You can't make a thread like this without a group of people mentioning Planescape: Torment. I find it extremely hard to disagree with these people.

Yeah, that's kind of the definition of an opinion...
No it's not.
I love the way Half-Life 2 is telling story. 0 cut scenes, all gameplay.
Mafia is special for me but sadly most players never played Mafia
That's one of the reasons I didn't enjoy half life 2 all that much. There were parts in the game where it should have been a cutscene, but they let the player take control and the player suffers from boredom.
On topic: my favorite story in gaming is Mafia 2. But I feel like the story isn't a good example of video game storytelling cause most it's story is told through cutscenes.
I see that most players played only Playstation 3 games which makes list super linear. People really should play more games.
For real, lol. Shit is my first short story territory.
Clearly you've never taken a creative writing course. The horror.....
No thank you. Not a very good writer myself, and I've taken enough psychology, philosophy classes in college to know, that I'm cool with not knowing some of the opinions and "imaginations" of my classmates.
Regardless To The Moon's writing would still be subpar. There are plenty of adventure games that offer better written plots/dialogue exchanges. Even something that is just as unsatisfying from a gameplay perspective ala Richard and Alice. Nevermind, the other story telling mediums that exist that would make To The Moon what it actually is: a poorly written story with a manipulative plot line that takes one too many leaps in logic to get to an end game. Admirable that someone wanted to make a game like that, but not exactly executed at a high level.
Honorable Mentions :

Exactly my thoughts .
1: Planescape: Torment
2: Blood Omen/Legacy of Kain series
3: I'm not sure (edit: Xenogears/MGS 2/Nier)
Too many to list. Games have such amazing stories, really. It's like the ultimate medium for story telling because it puts YOU, the gamer, right in the middle of the action. Interactive experiences are so cool and I love to immerse myself in these cool digital worlds for hours every day. Especially if the game has good characters and interaction with these. I love how you can become friends with characters in some games and give (and/or receive) cool gifts. It's almost like having a friend in real life, only better because you don't really have to treat them like real people.
To the Moon invalidates the list.

I've read better stuff that came out of a creative writing course.

I will need evidence of that.
Hmm that's tough actually..
1) Final Fantasy X
2-) Hard to form a list from here, potential candidates are The Last of Us, Longest Journey/Dreamfall, Bioshock Infinite, Half Life/Half Life 2
Bioshock
Halo
GTA 4
What? I kill people because of money. I killed all bad guys, im millionaire now, happy ending. WHAT
@Vaasman: I'm at work now, but I'll post a link to some creative writing course work that I enjoyed later.
Bioshock
Halo
GTA 4

gta 4 was more like.
Here are some diamonds we smuggled into america. everyone goes nuts and does whatever to get the diamonds. Oh and there's some immigrant who is some dumb errand boy the entire game, but really you don't get the real end of the plot until you play the 2nd expansion for the game which of course uses a completely different protagonist.

that has no fucking bearing on the subject of a game's story, which is the basis of people's lists.

Well if you played only 10 games and i ask top 3 stories, then you select top 3 out of 10. Well they add lame.
If you played 300 different games and i ask top 3 stories, then it would be 3 out of 300. Thats a huge difference
Half Life 2 (and its expansions) present their story in an interesting way but the fact of the matter is that not much really happens. Plus there's never a sense of closure. I wouldn't rank it in the top three ever. I wouldn't put it in a top video game story list at all.
Some of my favorites are Majora's Mask, Knights in the Nightmare and the Darkness.
Am I really the first person who is going to mention the Zodiac Braves Story from Final Fantasy Tactics: War of the Lions? I am disappoint.
2. Final Fantasy VII: Crisis Core
That ending.....dam.
@finalfantasy94: i shed some man tears when I saw crisis core's ending. The protagonist is probably my favorite character in the video games medium.

Yea I got attached to him as well which made the ending even worse since I wanted everything to work out but since its a prequel you know that aint happening. He went out like a champ.

You know what sucks is you already know what happens to Zack during FF7, but that did not stop me from tearing up at the end of Crisis Core :(
My choices for the top 3 best game storylines of all time:
1) Clannad - The most touching and emotionally powerful storytelling I've seen in any video game.
2) Steins Gate - The best sci-fi storytelling I've seen in any video game.
3) Metal Gear Solid 2: Sons of Liberty - The finest example of post-modern storytelling in video games.
Also, honourable mentions:
Dragon Quest V
Alundra
Final Fantasy VII
Xenogears
Planescape: Torment
Ever 17: Out of Infinity
Shadow of Memories
Silent Hill 2
Higurashi: When They Cry
Fate/Stay Night
