Make a game for PS3/360, and its easy to port it over to NGP. Third party developer will LOVE this feature. Howisn't it a plus? If YOU were a thrid party developer, what would you do, make a game for PS3 + 360 + NGP, or a game just for 3DS? Three platforms are better than one.
the lack of a second trigger, doesnt that make a pretty big difference in the controls in ported games? And if the wii was any indication, ports to the ngp arent guaranteed to be as good as the original, even if the ngp is "more powerful". Plus, in a store where the ngp library has to compete with the consoles, how many people except those who have lots of cash to drop or only own an ngp will seriously be like "I'd rather spend money on the portable, lesser version, with no splitscreen multiplayer and a smaller screen that is attached to the controller which will probably have longer load times" when the ps3 section is right next door with the exact same game (which might actually be better in terms of content)?
If the ngp games are to succeed, it will be the ones the consoles dont have. Call of duty, killzone, uncharted... they will sell, but they will be nothing but a lesser port or spinoff version of the big brother. THe games the ngp needs are the ones that you cant get on consoles. Something special for the handheld.
