Black Flag's microtransactions were pretty indiscreet, but also not overall very necessary. As were upgrades (except a few key ship ones).
The great bane of Assassin's Creed games, starting with AC2 is this idea that upgrading items makes you better. It's honestly moreso just convenience. The difficulty hardly changes in any other games if you have the best sword or the worst sword.
I think that's more of a problem than microtransactions.
