In #3 it's the shagohod and your BIG BOSS.

Big Boss had 3 clones, who were Solid Snake,Liquid, that dude with the swords and tentacles in MGS2.

In MGS4 Liquid has been injected into Ocelot's arm, and has taken complete control and now wants to basically destroy the world with his big bad army (What a meany!!).

You are Snake again, but older, there are alot other things going on and other characters but other than that, that is basically the whole dukaroo.
