Who's the original enemy?

some things were not clear about the story.

At first (KH1) they fight they Heartless. Sora stays indoors while Kairi goes to the island.

at KH2, Sora wakes up out of a coma, and then he tries to find a way back to the world... but we killed Maleficent

so kinda of story is it if they are going to beat the first enemy? the heartless???

some explanations?
