Not at all, that's a very, VERY poor excuse. Not only is all Pokemon save data cumulatively 512KB-1MB at most, other games which have as much going on on the DS/3DS have allowed multiple saves (such as Dragon Quest and Shin Megami Tensei), and most importantly, Pokemon DOES have multiple save slots, but Game Freak chooses to use them as backup save slots in case the data on your main file gets corrupted.
I don't know, I have a love/hate relationship with the one save file per game idea. On one hand it sucks because if I want to start over gotta say bye bye to my accomplishments, on the other hand it makes me weigh my options and appreciate the previous run more. Also, unless you're sharing the game, sorry freedom, the bank takes all of the sting away (as well as 5 bucks).
Pokemon is my go-to game when I just want to play something and don't quite know what, so I start over a lot, because of the variety you can make it interesting every time. So, at this point, I just keep a log of my Pokemon and position in the games in a folder I have of information of games, along with my hand-drawn map of Gibdo Well. For example:
