My number one trilogy would have to be Baldur's Gate, followed by God of War.

Best $70 I've ever spent. But I think people are forgetting about the Super Mario Bros. NES trilogy. Say what you want about SMB2, but 1 and 3 speak for themselves in terms of sheer quality and impact.
Based on quality of individual games: Gabriel Knight.
But when considering trilogy as a whole Mass Effect's save game system makes the best trilogy ever made.

Oooh Gabriel Knight was good too. Also, Quest For Glory.
Actually, Quest For Glory was doing the import save system in the 90's.
Way before Mass Effect was even thought of.

The Donkey Kong Country trilogy was epic too. Too many choices, no right answers.

Halo, Metroid Prime.
Both are great franchises but neither have the depth and character development as well, story and presentation as mass effect. Gameplay is in the eye of the beholder. I usually just ignore SMB2 and just use Lost Levels in it's place because I loved played Lost Levels.But Super Mario Bros. 2 althought it wasn't a Mario game in Japan it was originally supposed to be a Mario game.

Despite ME3's follies, I would like to say that the Mass Effect Trilogy is my favourite.

My sentiment too. Regardless of it's ending, the memorable journey across 3 games is so immensly satisfying and will stay with me for a long long time.

It's the only trilogy that I've played in its entirety. >.> Not a bad choice though. :)
Have a hard time thinking of Mass Effect as a decent trilogy, let alone the best out there.
The first game had horrible combat (you could have heavily-modified Mk. X Spectre gear and still be firing at basic enemies for an eternity, especially on Insane) and the best side quests, taking place on six empty planets and a generic transport shuttle, had barely any plot. In short, a really bad but essential intro to the greatness that is Mass Effect 2 sans resource gathering.
Haven't played Mass Effect 3 but if what I've heard about the ending is true (and I've heard much), well...
