I haven't been very impressed with the stories in most console RPGs i've played this generation. My favourites seem to be on handhelds. It seems handheld games have gotten very little love in this thread. Anyways here are some of my favourites.
Final Fantasy 4 Tactics Ogre Radiant Historia The World Ends With You Chrono Trigger Dragon Quest 9 - i wasn't expecting much from the story of this game but was incredibly surprised. It had alot of dark depressing moments which were a stark contrast to the usual goofy characters and puns. I can't help but feel this game is sorely underated.
I've yet to play Dragon Quest 5, Ys OiF, Ys 7 and Lunar Silver Star Harmony but i wouldn't be surprised if they had fantastic stories. I hope to play them in the next month or so. I've heard some say DQ5 is one of the best DQ's.

Yeah, I really, really love the story. It is worht playing the game for, regardless of how you feel about the gameplay. Anyways, your list was good, but a few were technically from previous gens. (ie Chrono Trigger and FFIV) but I agree with DQIX. The characters left something to be desired, but the actualy story was very interesting and unique for the JRPG genre. Alot of the subplots from the sidequests are good, as well.
To be fair, we did get better translations out of them this time.
Tactics Ogre is easily the better of the two, especially with its morally grey choices. Where did that come from? lol He was just saying the games have better translations compared to their originals. He didn't say anything about what title was beter. I am saying of the re-releases as well.
The Witcher. Persona 3 and 4 were very interesting as well. But the actual best stories this gen are from Perry Rhodan: the Immortals of Terra,NWN2: Mask of the Betrayer,Dreamfall and Gemini Rue.
Hmm IDK. My favorite stories this gen have not come from RPG's, although I just beat ME1 and it had a pretty good story. I am playing ME2 right now, and so far I am struggling a bit to see the game as a legendary icon that it is held up to be. IDK what is keeping me from loving it (I like it a lot, but dont LOVE it), but something just doesnt seem right right now. IDK maybe its me :P.
Shin Megami Tensei: Devil Survivor. Loved the theme (classic MegaTen), the branching paths, and that each side brought valid points unlike Strange Journey.
